Supervised learning for the detection of negation and of its scope in French and Brazilian Portuguese biomedical corpora

International audienceAutomatic detection of negated content is often a prerequisite in information extraction systems in various domains. In the biomedical domain especially, this task is important because negation plays an important role. In this work, two main contributions are proposed. First, we work with languages which have been poorly addressed up to now: Brazilian Portuguese and French. Thus, we developed new corpora for these two languages which have been manually annotated for marking up the negation cues and their scope. Second, we propose automatic methods based on supervised machine learning approaches for the automatic detection of negation marks and of their scopes. The methods show to be robust in both languages (Brazilian Portuguese and French) and in cross-domain (general and biomedical languages) contexts. The approach is also validated on English data from the state of the art: it yields very good results and outperforms other existing approaches. Besides, the application is accessible and usable online. We assume that, through these issues (new annotated corpora, application accessible online, and cross-domain robustness), the reproducibility of the results and the robustness of the NLP applications will be augmented

SemClinBr -- a multi institutional and multi specialty semantically annotated corpus for Portuguese clinical NLP tasks

The high volume of research focusing on extracting patient's information from electronic health records (EHR) has led to an increase in the demand for annotated corpora, which are a very valuable resource for both the development and evaluation of natural language processing (NLP) algorithms. The absence of a multi-purpose clinical corpus outside the scope of the English language, especially in Brazilian Portuguese, is glaring and severely impacts scientific progress in the biomedical NLP field. In this study, we developed a semantically annotated corpus using clinical texts from multiple medical specialties, document types, and institutions. We present the following: (1) a survey listing common aspects and lessons learned from previous research, (2) a fine-grained annotation schema which could be replicated and guide other annotation initiatives, (3) a web-based annotation tool focusing on an annotation suggestion feature, and (4) both intrinsic and extrinsic evaluation of the annotations. The result of this work is the SemClinBr, a corpus that has 1,000 clinical notes, labeled with 65,117 entities and 11,263 relations, and can support a variety of clinical NLP tasks and boost the EHR's secondary use for the Portuguese language

COVID-19 symptoms at hospital admission vary with age and sex: results from the ISARIC prospective multinational observational study

Background: The ISARIC prospective multinational observational study is the largest cohort of hospitalized patients with COVID-19. We present relationships of age, sex, and nationality to presenting symptoms. Methods: International, prospective observational study of 60 109 hospitalized symptomatic patients with laboratory-confirmed COVID-19 recruited from 43 countries between 30 January and 3 August 2020. Logistic regression was performed to evaluate relationships of age and sex to published COVID-19 case definitions and the most commonly reported symptoms. Results: ‘Typical’ symptoms of fever (69%), cough (68%) and shortness of breath (66%) were the most commonly reported. 92% of patients experienced at least one of these. Prevalence of typical symptoms was greatest in 30- to 60-year-olds (respectively 80, 79, 69%; at least one 95%). They were reported less frequently in children (≤ 18 years: 69, 48, 23; 85%), older adults (≥ 70 years: 61, 62, 65; 90%), and women (66, 66, 64; 90%; vs. men 71, 70, 67; 93%, each P < 0.001). The most common atypical presentations under 60 years of age were nausea and vomiting and abdominal pain, and over 60 years was confusion. Regression models showed significant differences in symptoms with sex, age and country. Interpretation: This international collaboration has allowed us to report reliable symptom data from the largest cohort of patients admitted to hospital with COVID-19. Adults over 60 and children admitted to hospital with COVID-19 are less likely to present with typical symptoms. Nausea and vomiting are common atypical presentations under 30 years. Confusion is a frequent atypical presentation of COVID-19 in adults over 60 years. Women are less likely to experience typical symptoms than men

Além disso, outro ponto importante do trabalho é conhecer e analisar o processamento necessário para a construção dos mapas ¿Bull's Eye", a fim de verificar suas qualidades e limitaçõesAbstract: ¿Bull's Eye¿, or polar map, is a semi-automatic method for the quantification of reiative myocardial perfusion defects from SPECT (Single Photon Emission Computed Tomography) tomograms obtained by labeling the myocardium with ¿201 IND. TI¿ or ¿MIBI POT. 99m¿Tc. The quantitative analysis of thallium and technetium studies is performed by comparing the Polar Map with templates from normal male and female subjects. Although potentially useful for the evaluation of coronary artery diseases, commercially available programs for Bull's Eye computation are too much operator dependent. The generation of normal subject patterns suffer from the same problem. The main goal of this work is to develop a new method that reduces operator dependence by automatically determining the parameters required for generating Bull's Eye. Another important purpose of this work is to analyze the Polar Map process, as well as to evaluate its advantages and drawbacksMestradoMestre em Engenharia Elétric

An exploratory applied research with specialists' participation that was carried out at Heath Informatics Laboratory of PUCPR, between February and November of 2010. It was divided in two stages: CDEEPE construction and evaluation including Nursing Process phases and Basic Human Needs, and archetypes development based on this data set. CDEEPE was evaluated by doctors and nurses with 95.9% of consensus and containing 51 data items. The archetype "Perception of Organs and Senses" was created to represents this data set. This study allowed identifying important information for nursing practices contributing to computerization and application of nursing process during care. The CDEEPE was the basis for archetype creation, that will make possible structured, organized, efficient, interoperable, and semantics records

Introduction: Based on the increasing usability of technology in healthcare, this paper discusses the use of an expert system (ES) to identify the sensory profile of patients starting Occupational Therapy, allowing the professional to make assertive decisions in establishing priorities in the therapeutic plan. Objective: To develop a decision support system from the Infant/Toddler Sensory Profile. Method: Structuring of an ES based on Infant/Toddler Sensory Profile, from terms translation into Portuguese, identification of variables and domain values involved, and construction of production rules. Results: Twelve variables were registered for the construction of the ES, 6 of these were treated as goal-variables, 20 rules being built. Conclusion: This ES is an important support to the occupational therapist in the decision-making process of treatment plans, determining priorities and respecting the sensory profile of each child. In addition, it must be noted that there is no equivalent system
